The numbering is messed up because the HDTV versions started with a double length episode but the web versions didn't, causing the numbering to be off between them. The web versions' numbering are one ahead of the HDTV versions. At least that's what I've seen so far. Another example is "When Calls the Heart". As has been pointed out before, the bots here barf on double episodes. Sometimes they don't even get put in the right place, sometimes straight to Archives.

Anyways, with bots like these, they won't be taking over the world anytime soon (sci-fi reference).

更重要的是，前两个也是一个，但是如果三个是两个，一个是一个，那么它们就算作两个，如果你用不同的方式来计算，比如一个等等，第一个和第二个不是第 只有一个，而另一个是这样的两个。

Each scene has its own labeling standard. The first aired episode was a double feature but was labeled as S01E01, but maybe should have been labeled S01E01E02 (the bots hate double episodes). The web episodes (which are all single length) would have had matching episode numbering. I cannot speak to 'all' the offerings as to correctness, but I'd go by the episode title. Also, check the source file name for more clues.
